86 4runner Pillar/Windshield Rust

Hi, I’m new to these forums and new to learning how to take care of an old car. Recently bought an 86 4runner in good shape. There is some surface rust inside of the driver’s and passenger’s door between the door seal and the pillar. There’s also rust around the windshield frame and inside of both rain gutters above the doors. I popped off the A pillar trim on the interior and looking into the pillars there is not any visible rust inside, so I think most of it is all surface rust but I want to get on top of it before it gets inside. The main cause for the rust appears to be that the paint and sealant inside the rain gutters dried and cracked and water is leaking through the gutters.

I’m cleaning the rust away and will paint back over the exposed clean metal. Was wondering if there is anything I could use to reseal the rain gutter like a silicone i could squeeze inside it?

I’ll have to remove the windshield to clean the frame, hopefully all surface rust. Don’t want to reinstall the same original windshield trim, does anyone have recommendations for a good rubber seal that could be used as trim instead?
