Problems Starting My 87 4runner

I Got My 4runner Stuck In A Mud Hole And Flooded The Passenger Side. I've Replaced The Ecu, Starter Relay, And Solenoid Resistor.
Now It Starts But It Only Starts Sometimes. It Has Trouble When It's Cold. When It Starts It Idles Very Rough It Seems Like The Timing Is Off, But If I Rev It Up It Cleans Up And Runs Fine. I've Checked Fuel And Spark And Have Both. I'm Out Of Ideas Some Help Would Appreciated.

Thanks,
Darylb13

Ok... so what does that mean. Did the water cover the relays on that side? I assume no water could have gotten inside the engine, right?

What you've described so far doesn't add up. Missing info.

your correct, the air intake was not under water, and i've changed all the relays on the passenger side.
