Flashing engine light codes?
What does the flashing check engine light mean when the T1 and E1 terminals are jumped? I kept getting a looped code of flashing a few times. What do these mean?

Depends what code it's outputting. Count how many times it blinks in between pauses. I'm just going by memory here, so hopefully somebody can confirm, but I think it pauses 1 second between the two digits of each code, and it will pause 2 seconds between each code (if there is more than one). Do a search for OBD I codes on here, and you should find enough info to help you out.

I read over the link(s) and did a search. Couldn't find any information on how to read the flashing light codes. That codes in that link above don't really match the codes I read, but that's why I'm trying to figure out how to "read" them. The engine light flashes twice, pauses, then 3 (maybe 4?) times, then pauses again and flashes 2 times, and keeps going in this loop.

It's hard to describe it in words... can you post a video of the CEL when you jumper it?
If you can't, then be more descriptive in what you're seeing. There are two digits for each code, and as long as your jumper is in and the ignition is on, the code "loop" will just repeat itself, whether there is only one code in memory, or multiple codes.
As an example, if it goes 2 blinks, short pause, 4 blinks, long pause, 2 blinks, short pause, 4 blinks, long pause... and just keeps repeating this cycle, then you only have one code (a code 24).
Another example, if it goes 2 blinks, short pause, 4 blinks, medium pause, 3 blinks, short pause, 1 blink, long pause, 2 blinks, short pause, 4 blinks, medium pause, 3 blinks, short pause, 1 blink, long pause... and just keeps repeating this cycle, then you have two codes (a code 24, and a code 31).
Bottom line is there is a short blink between digits, a medium blink between different codes, and a long blink at the end of all the codes, before the loop starts over again. I don't know the exact lengths of the pauses, but I think they are: short = 1 second, Medium = 2 seconds, Long = 4 seconds.

just count the flashes grouped in between the pauses and post what you got
for instance: 2-5--4-1--5-1----
(two flashes, short pause, five flashes, long pause, four flashes...)
that would be 21,41, and 51
there is a very long pause before the cycle starts over again

These are the codes I pulled. Am I correct: 21, 22, 24, 31, and 21 (loop again.)
These are totally different codes than I received the other day. The other day it seemed to only be 24. Now the water temp sensor can't be bad. I just replaced it a week ago.

also, if you unplug the battery for a minute or unplug the EFI fuse (behind DS kick panel), the codes will be cleared from the ECU ... some codes could be old

I replaced the one in the front of the throttle body by the cold start injector. This was the actual sensor for the computer, not the gauge (from what I understood searching old threads)

I finally got the intake leak fixed. Now I'm finally onto fixing the rest of the problems.
I'm testing the TPS cables and connectors tomorrow. But I'm now getting codes 12, 41, and 71. I'm not worried about 41 and 71 right now, but code 12; I'm reading code 12 is "RPM signal". But what the heck is that? I've been searching the forums and Google and cannot find the cause of a code 12.
I've tried resetting the ECU by removing the EFI fuse. No joy.

Thanks for the lead. I found the info and the FSM says it's caused by an open or a short in the STA or NE circuit (another unlikely cause is the distributor)
Is testing the STA and NE circuits the same as the TPS circuit instructions on 4crawler's site: http://www.4crawler.com/4x4/CheapTricks/TPS/index.shtml ?

aside from the info above, I also tested the connectors at the end of the TPS cable and I got some good closed circuits. Didnt write down the results because I didnt have a pen and it was just a quick test.
Now to test the circuits at the ECU. I'm hoping my ECU isnt bad. Can anyone provide some more info on testing the NE and STA terminals for the RPM signal code?

My light flashes 5 times and pauses for 1 second then flashes 2 times and pauses for 4 seconds, based on my research that should be a code 52, which is my knock sensor but I don't think that should be and enough to cause my engine light to flash, I've had that code for 4 years but just haven't had the motivation to tear apart my engine to get to the knock sensor and fix it, never had any problems besides bad acceleration and low power, why all of the sudden the flashing starts? I took it to a mechanic because my timing belt and water pump needed to be replaced, replaced my thermostat too, now this, could they have screwed up my timing or something g?

Code 52 doesn't have ANYTHING to do with where your timing is set. It tells you that the ECM has "lost touch" with the knock sensor, and to save the engine the ECM retards the timing (bad acceleration, low power, you get it).
