Ecu and harness for 3.4l swap

Searched and read and then went to ORS info and am slightly confused.....
My 98 donor with intact harness from a AT application can be used with a 98 and later MT ECU, is that correct? It seems the issue is using AT ECU in MT applications but opposite is ok, yes?

Go to the site above, pay the $15 for 2 day / 48 hour access, download all the Electronic Wiring Diagrams (EWDs) and Factory Service Manuals (FSMs) for both your truck and the 98 donor. Its a manual process and can be annoying, but it will be well worth it.

From there, look at the 5VZ Engine Control section of the EWD. In the middle of the page (usually 2-3 pages in) there will be a large box (spans the whole width of the page and maybe an inch or inch and a half) that represents the ECU. On the 96/97 4Runner EWDs they list two sets of connector numbers (A-G in a circle) with a number next to it (that's the pin number) for the Manual (A-D) and Auto (E-G) ECUs.

If the 98 only shows one set of connectors then you should be able to just plug your A/T connector into the M/T ECU without having to move any of the wires around.

Be careful though, Toyota seemed to arbitrarily move wires around in the connectors in the early years of the 5VZ for no apparent reason, and the last thing you would want to do is plug in a connector with a 12V power line on a signal pin and risk blowing out your ECU.
