advice: engine or transmission problem

My brothers 86 4runner that he just got (22re auto), has a brand new engine in it with all the receipts and still under warranty and all that.

he is convinced the transmission is going out on it, and is ready to pull it and send it in for a rebuild, or buy another transmission.

his description of the issue is:
from a stop, with the pedal all the way the truck struggles to move, "as though it was missing a gear" (made me think it was air delivery, too rich when he pushed in the gas), and that it would shift really weird, because it "gets to 4th gear before 40" (which may be normal, I dunno)
he says in neutral he can rev the engine and it works just fine, just under load it seems to bog down/struggle.

I told him, before he drops the transmission and bring it up to a shop, to at least check out out the fuel delivery, air delivery, automatic shifter stick (is noticably loose)

I was just wondering if there was anything else I should ask him to check before he makes the plunge and rebuilds (or buys another used trans, theres one for $350 on c-list)
