Or has a good idea how fill the holes that they clip into?

Dealer? Toyotapartszone? Or an online Toy parts dealer? eBay?

Weld the holes up. Or maybe the plastic Christmas trees that are used on interior panels. They are offered in various sizes at most parts stores "Help" section, which has many odd ball parts offerings, i.e. window cranks, door hinge pins, door strikers, interior pieces, etc...

I would guess maybe a "stone/rock guard" is what they're called?

I always presumed they were there primarily to protect from chipping paint from debris from front tire.
