running boards are off, not sure what to do with the hole?

Well, the fender flares are connected to the cladding, and there are holes in the body panels behind the flares and cladding. So unless he wants to have a bunch of holes going around his fenders and above his rocker panels, then I'd leave the flares on.
I looked into this as well because when I got my limited I didn't really like the limited flares. I figured .."No problem, I'll just take em off." Only to find out that it is not really that easy.

There are holes in the Clading, yes, but you leave those bolt in there to hold the plastic wheel well liner in- Any other holes go right through the fender lip and are painted.
I have two 4runner like this--i can take pics if you would like.

Yeah, not worried about the plastic rusting out , it's the metal above it... but some of you made a good point to leave it open to let it drain. I guess if you seal it and water gets in there from somewhere else, then problems would be worse.
