4runner Tune-up and still not running right

So shortly after i bought my runner i performed a routine tune up(plugs,wires,cap,button) all OEM toyota parts, my truck was still lobbing and trans started hard shifting So i replaced 3 vaccum lines, air filter, air tube(from box to throttle body due to tear in rubber elbow) and cleaned out throttle body. Runs a lot better but Idelling a little high. After adjusting Idell and taking it to a local shop to have down shift cable adjusted and performing trans fluid exchange every thing runs better but still lobes at times and has a miss. Could it be TPS or timing problem. Maybe the guys who replaced engine fouled up timing? Or maybe I'm a Dumbas$ and am overthinking it. Any advice and ribbing will be greatly appreciated. Thanks

is the miss at idle? does it seem to accelerate ok? When the truck is first started in the AM, is the miss still there?

When the timing was set, was the jumper at the diagnostic box jumped? Plug gap ok? Did you have the valves adjusted?

Hey brother my timing was way off, used jumper wire and made proper marks on crank shined timing light on that bad boy guess what? I didn't think timing could be out that much 180 degrees, I loosened the bolt on distributer turned it back toward the grill until I was at 5 degrees. I also removed and cleaned all the crap out of the throttle body. I checked the gap on the plugs they were cool, I test drove it for thirty five miles and man you guys are good my rig is running great thanks brother for the advice
