This would be exactly what I'm looking for if someone can figure out how to do this. I'm interested and would pay for a soft top that can allow the usage of the back window

I had the old Kayline(now STC) soft top on my 87 4Runner and it was great. I left the top down almost all summer since we hardly got any rain. But when it did rain, I don't think I ever saw a drop get inside. I made custom rails like Roger shows on his site and bolted it down with the stock mounting bolts. I don't know why you would want to put up the back window with a soft top. There won't be enough support to hold it firmly and there's a good chance you could break it or some of the mounting and channels. Plus, you'd have to wire around the stock wiring to get it to go up and down with the hard top off the truck.
Here's a picture of the Kayline(STC) soft top on my 87. I like the way it folds back out of the way compared to the Cannback which leaves the full frame in the way.

True, i dont know why you would want the rear window up. But you can get around the wiring issues by installing the 2nd to last rear bolt for the top on the driver's side, and then the window will roll up and down with the top off.

You need a window channel to support the rear window when it is up. Rather than duplicate the factory one, my plan is to use the factory hard top as a basis and cut out the sides, leaving just the roof and rear window frame intact. Sides would be removeable window frames. Advantage of the rear glass instead of the clear vinyl is visibility and ease of opening/access. I figure if I am going to haul around 100+ pounds of glass and mechanicals in the tailgate, I ought to at least be able to use them. And yes, leaving the rear interlock bolt installed lets you run the window up with the soft top on. Why? Because if you ever forget to lock the tailgate and that glaring red warning light bothers you, just flip the window up and inch then back down and the door locks itself.

The point of keeping the rear window, for me...
so I don't have to install those plastic windows in the fabric. It would be a pain to drive in the rain with all the fabric down.
it would look better to use the rear window in the rear.
there wouldn't be a strap to glue to the tailgate to secure the fabric.
I love that power window and don't want to lose it.
I'm sure there are more reasons I'm not thinking of right know.
My window will roll up in a channel of steel so it will be plenty strong to hold up the window.
I know that I am leaving everyone on the edge of your seats and I am sorry. I am working on getting time to do some of my projects.
I can't wait untill I get it done, it's going to be so cool.
