Aftermarket alarm kill switch problem, reset ECU?

There is no way to "reset" the alarm by simply unplugging. However, there is a way to disable it. That would be covered in the alarm owners manual. Assumably you no longer have that so you would have to go online and search around to find the way to bypass it. I had an alarm in my old 4Runner and the control box went tits up, so I had to bypass it. Usually they have a small button or switch to depress while turning the ignition to accessory or something. Every alarm is different.
Or, just yard that worthless junk out of there. Those kill switch alarms are problematic and not worth the time to mess with them.

Well, the alarm is currently disabled because I pulled the fuse so pulling it out really won't help anything because all I want is my keyless entry to work again.

Again, pulling the fuse does NOT fix it. In fact, it merely makes your truck completely disabled. When those alarms are installed, they rely on a start circuit interrupt, usually by cutting the ignition switch wire and splicing in the alarm/ignition interrupt.
Either yard the system out, or get the owners manual for the system and figure out how to reprogram or disable it.
