strange sound from engine

strange sound from engine
Hey all,
I noticed, that after a long ride (>30 miles), when I pull into my drive and the truck (1993 4x4 v6) is idling, I hear a kind of knocking noise while in neutral. When I push the clutch in, the sound goes away. I noticed this before I had the clutch replaced (recently), and I noticed I still hear the noise. What do you think it might be? Motor mounts? something to do with clutch? I also noticed that I have to press the clutch all the way to the floor for the gears to slide in easy, can the clutch be adjusted?

oil good, it must be clutch related since when I press the clutch the noise goes away, this is while it is in neutral. It has 250 K on it
One other thing, every now and then, it kind of hiccups when on the freeway, just once in a great while
