Arrow new motor, weird studder

I have an 88' x-cab SR5 with a brand new 22re, new clutch, plugs, wires, rotor, cap, RV Cam, Headman header with 2.25" all the way out. It run's real good and is super tourqie. But it has a wierd studder above idle when it's not under a load. When I drive it I don't feel it. The only thing I had to modify was the air injector tube that came off the factory exhaust manifold to an EGR under the intake manifold. I just capped off the end and plugged the vaccum line. But I was told that wouldn't matter. I'm starting to think it might?

Does ne-one know what pipe I am talking about and what exactly it does?

My header with out the injector pipe.

And it bolted up here where I made a flange and gasket for it and blocked it off.

That block-off plate is supposed to be bolted to the upper intake plenum side, not the metal EGR pipe.
