'99+ had quite a few upgrades including better headlamps,better console design,extra power outlets including one in the rear plus some others. Definelty look for a locker since upgrading a non locked Runner isn't cheap.

Hard to find a late 90's model with manual transmission, but if you can then you might consider it. I heard once that only like 10% of 4Runners after 1996 were made in manual transmission. I had to settle for a 99 Automatic SR5, but at least is has a locker. I like it and it does just fine in all the situations I am in. The other thing, if you plan on doing any offroading, then try to find one without running boards. Unfortunaltly, so many 4Runners have been bastardized to the point of making all the soccer moms happy, but getting away from what they are meant to do. . . OFF ROADING! Fortunatly, it is pretty easy to get it back to "trail ready".
Also, if it has over about 90k miles on it, try to find one that has already had the timming belt replaced. Most mechanics will put a sticker somewhere in the engine compartment usually up front near the radiator. A timming belt change will cost about 700-800 dollars because you will want to go ahead and replace the water pump while you are in there. You can avoid the cost and headache if you find one that has already been done.
Also, Darren (here on the forum) did a research on all the 3rd gen. models and found that the 99's have about 1" more clearance than all the other 3rd. genny's. Something to consider. 99's have a few other things that are nice as well like a better center console design, better looking steering wheel with a four spoke design, the standard brighter headlights, and standard remote keyless entry (if I'm not mistaken).
I found my truck on EBAY for about 5k less than the same truck would have cost me in my area of Denver, CO. It's not a bad way to go. I am willing to talk to you more about it if you want because I know that can be a little scary
