94 V6 Pickup Dies after Valve Cover Gasket Install

Hey guys, I have a 94 Pickup with V6 - did the driver's side valve cover gasket last weekend with no issues and decided be a big boy and do the passenger side even though I knew it would be a lot (for me). I have had idle issues with this truck ever since I got it, but I though after some manual adjustment on the TPS sensor, I had it running well. After doing the passenger valve cover gasket and reassembly and letting it sit overnight, I started the truck up this morning and it initially sounded like it was missing and ran rough. The truck will only die when in neutral or clutch pressed in (this is a brand new issue from last night). Seems to rev ok with manual throttle movement.

Here is my biggest question to start out with:

-After removing the 1 1/16th nut at the bottom of the EGR valve so I could take off the intake manifold, I discovered that the bottom of the egr valves' male thread broke off and stuck into the female thread. So now I cannot reinstall the egr valve into this thread due to the seized piece of metal. It is basically just "resting" together due to slight pressure.

Can the fact that the air is leaking from bottom EGR tube to the EGR inlet be my issue? Or do you have any other suggestions?

I will be repairing this but it will be a few days - just wanted some thoughts since this will drive me crazy and wondering what I did.
