I don't know the 3.0 but most likely you would be best to add the 94 components to the 89 motor.

I don't know if this is very much help, but I'm in the process of doing a 3.4 swap into my manual 94 xtracab. I didn't want to mangle the 3.0 harness for when I go to sell it so I snagged one off an automatic 91 4runner at the junk yard and was somewhat surprised to know all the wires were the same besides two having different colors. So in your situation I'd be pretty certain that if you swap harnesses and ECU's you would be in good shape. I would certainly use the ECU'S that goes to that harness as all 4 plugs plug into it, Just as long as they both have the same type of trans.

I'm no expert but I don't think anything changed through out the life of the 3.0. I guess a good way to make certain the parts can interchange is to look them up via eBay or your favorite parts store and see if the part is compatible with both your years. I'm almost 100% certain that everything is interchangeable. Again, I don't want to be the voice of Toyota here. Hope someone certified will post. Good luck with the swap.

Not sure if you ever got the motor put in or not but someone else may need to know. I put a 93 motor in my 88 and the knock sensor injectors and throttle body are different on my end. The knock sensor I just spliced the wires together . The injectors I shaved the tabs off since that was the only difference. I put my upper intake on from the 88 so no changes on the throttle body. Hope it helps. Also oil pressure swith was different. Along with drivers side exhaust manifold.
