I'm about to upgrade my stereo! And yes, I did do a search w/ out yielding definitive answers for the following questions:

1. What aftermarket rear speaker did you install(model#,if possible, and size) WITHOUT having to make any modifications to the door panel to allow the window to come all the way down?

2. Can I expect to get poor FM reception w/ an aftermarket head unit, and how can I overcome it?

Any and all recommendations are welcome. Thanks.

2. I had no problems with reception on the aftermarket stereo, I would say you get better reception.

As far as the head unit stereo reception goes, everything will be just fine with an aftermarket unit. If you're really concerned about reception, the key thing to look at for FM reception is the headunits FM sensitivity - This number is expressed in decibel femtowatts (dBf). The smaller the number, the greater the ability to pick up weaker stations.

The diversity antenna shouldn't even be a factor in your headunit selection. If you often travel in the fringes of the broadcast area of your favorite stations, then you should pay close attention to the FM sensitivity. However, for most normal, urban, day-to-day driving conditions just about any head unit you put in will pick up your local stations just fine.

It occurs to me that your question on the diversity antenna was directed to how was it hooked up to the aftermarket head unit, yes?

Your reception should be just fine with only the power antenna hooked up the the head unit. Every aftermarket head unit I can think of only has a connector for one antenna, and that size is the one for the power antenna, not the diversity antenna. If you really want to keep both antennas hooked up, you can pick up an adapter for about $5-10 and plug both of 'em in.
