Donor Engine Is In!

So, the engine surgery went well.
I found a 3.0 with less than 60k, new timing belt, idler bearings and waterpump, less than $500. And the new clutch works great.
My problem right now is a 'bogging' sensation around 2-3 thousand rpm, and a valve clatter after that. Did the engine flush, new plugs, etc, and it's not throwing any blue smoke.
I'm leaning towards timing being out, or maybe the timing belt was not set right.
Anything else to consider??

Yes, the timing sounds like a good idea. It's easy to check too. The stock setting is 10 degrees advanced. I run 12 degrees because it gives you a tad bit more power.
