I finally got my new motor to line up with the transmission and bolted it and got the motor mounts on. Now I have to bolt my flywheel to my torque converter but when I rotate the crankshaft, the torque converter rotates as well. Vehicle is in park, so the torque converter shouldn't rotate, right?

My only guess at this point is that I lost a lot of transmission fluid in the engine removal and don't have enough hydraulic pressure to keep the torque converter from rotating.

Thoughts/help?

No, it's totally normal for the torque converter to rotate like that no matter what gear it's in.
You'll need to find another way to reclock the converter bolt holes.

 

The TC (torque converter) should be able to be moved to the rear slightly, thus disengaging it from the flexplate. If not, you may not have the TC fully installed onto the tranny input shaft.

I install the TC onto the shaft by slowly rotating the TC while gently pushing towards the tranny. You usually will feel THREE sets of splines engage, one after the other. My buddy only got two lined up, and it bound up the flexplate. Had to pull it back out to get them all engaged.

 

You have to line up the torque converter bolts BEFORE you bolt the tranny to the motor. Get it close, line them up, and THEN bolt together.
