Pre vs. Post 2/99 5VZFE

I am looking to get a used engine in my "99" Tacoma manual 4x4. I say "99" because the build date one the door is 11/98. When searching I find motors that say they will swap for post 2/99 w/o dip stick. I am wondering what the differences are. Also besides flywheel swap is there anything special or different for the automatic vs manual motor? I assume not but you know what they say about assuming. Looking to get a new / used because of blown head gasket and 174k and this route is fast and leaves me with a spare block to rebuild and play with.
