Popping Noise from Accelerating and Decelerting

Hey Im new to the Toyota world, I've always owned Grand Cherokees and have loved them inside in out. Recently I was board of an automatic but didn't want to give up the SUV/Truck world so I went with a Toy. Very impressed and love my 4Runner a lot. Just yesterday morning though I've noticed a "Popping" noise from the front end. Only when I let the clutch out from first and second I really notice/feel the pop noise. When I decelerating using engine breaking I notice a heavy vibration from the front end but when In neutral it seems to be fine to just break. I've looked on line and have narrowed it down. I thought it was a CV joint but it doesn't click while turning. I read on a Mini forum someone with the same problem found it was a loose axle nut. Any feed back would be great. Thank you!
Also its a 98 115K on it.

Check the ball joints, also are you positive it is from the front?

Not completely sure, At least I think it is. I haven't had anyone stand outside the vehicle and really listen to where its coming from. I just noticed it this last night/ this morning.
