I am assuming you are talking about the mudflaps that are a part of the fender flares and not just plain ole mudflaps. I have a 3rd gen so I don't know for sure but my guess would be not without some modification and possibly not at all. You can get some el cheapos that look pretty good from a local parts chain and just screw them on for less than $8 if money is an issue.

If nothing else, you got a bump.

If your'e talking about the flat mudflaps, they kind of fit. I have tried to get flaps for my 94 other than the cheap aftermarket ones because they are too short. Here's what I found. The flat Toyota mud flaps mount with three screws. Two are on the fender "flare" the other is inside on the bottom of the wheel well. The flaps have two holes on it plus another that is offset about 1" back on a "finger". All 2nd gen Runners and mini trucks are interchangeable with a perfect fit. You can put the flat flaps from Tacomas to older runners or vise versa, but that little finger hole is off.
There is also formed flaps on both 2nd and 3rd gen Runners that I don't think are inter-changeable.
