Try holding the brake and giving it a little gas. If the rear brake is stuck it won't make a thud until after you release it. If its the transmission it will make the thud regardless.

I have a 96 runner and I had the exact same problem recentely. It is definately your rear axle seals leaking. The diff fluid is going onto your pads then it is sticking together after a night of sitting there with pressure. I changer seals 3 times in the last 4 months and it never solved the whole problem. I finnally changed both the inner and outer seals and had new rear bearings installed. I realized that my bearings were shot and they had so much play in them that it was ruining the seals really quick. I havent had any problems since.

Lucky me though I have a friend who owns his own car garage. Be preparred for a hefty bill to get the bearings done. Plus you will want to get new brake pads too if they are really saturated with diff fluid.

I have a 93 runner and i have the same problem too. I stopped putting the ebrake on and it went away but now i have no ebrake. The shop said it was part of the ebrake cable the broke and would be like $100 to $150 to fix. But i think leaving it reverse ( i have a 5sp) will be fine for awhile. try not putting on your ebrake and see if it goes away.

Greetings,
Since it goes away when it warms up (tell tale sign) I would think you have a transmission problem. Brake problems (to tight) would get worse as the brakes rub, warmed up and then explanded.
If your any where near Northern NJ I would recommend you get in touch with Transdude and ask the question. He knows his stuff.
