Manual to auto swap, quick question

Manual to auto swap, quick question
Hello all. I have had a s/c 5vz in my 4runner since '04 or so. Love it. Only thing I am getting tired of is the manual tranny. I know most people feel different, but I think I would prefer an auto, especially off road.
So I have started aquiring parts. I picked up an auto from a '97 4Runner and plan to run a gear driven case with 4.7's behind it using either marlin's or inchworm's adapter. I know I will need a new ecu and harness, so I have been looking for one of those for a bit now.
My motor is an '03, so I want to try and get as close to that year as possible. '03's have the dbw (Mine doesn't, not sure why) so I want to get a harness and ecu for a non dbw setup. So I have my eyes set on finding an '02 setup.
Searching on car-part I found a harness and ecu from the same vehicle, an '02 4Runner 2wd. My question is this: Will the 2wd ecu and harness work with a 4wd transmission? Keep in mind I will be running a gear driven case behind it, so the ecu will not need to know it's a 4wd. I am just curious if the ecu will know it is not a 2wd transmission, and if the connector will be the same from a '97 transmission to an '02 harness?
Thanks for the help everyone.

Shot in the dark, but I doubt you would have any issue using either trans. Search the FSM for info on the difference in trannys
If it were me, I would get the Auto version of the ecu you have now, and "acquire" the tranny plugs from the junkyard or dealer, etc., and wire the Auto trans by the schematic leaving any transfer case position switches disconnected

Wish you posted this a month ago. I just chopped up my auto harness to make it work with my manual trans. I may still have the ecu, I will try to dig it out this weekend. I will also have the plugs for the trans when I get my truck running. I want to make sure I don't cut off anything I need. It was out of a 2000 4wd 4runner. I would be willing to trade it all for you manual ecu.
