after conversion- clutch noise, help!

In case it's not known from reading other threads, I'm on my second conversion-sort of. This is a 1997 4Runner 3.4 with a 2001 Tacoma ECU being put into a 1993 4Runner.

The PO gave up and I took over. I've had my challenges. After I discovered the vibration damper was mashed onto the crank, I found out the engine was way out of time. Long story short, I cut the crank pulley off (it was frozen on), replaced, and retimed the motor. It started the first time. Good to know I can still read schematics!

Here's new problem needing help. The clutch has to be depressed to keep it quiet. When the clutch is almost all the way out and clanging noise develops in back of the engine and it can be felt in the clutch pedal. If you rind the clutch, one can drive it and it shifts well. I've adjusted clutch pedal height, freeplay, and I have bled it. One strange syptom- during bleeding, the pedal won't return off the the floor. If you pull up the pedal, it will shift and the pedal will return normally. There is a return spring on the clutch pedal.

The PO tells me he used all 3.4 except for release bearing but who knows. Any ideas where to look and what to look for?

I meant to say if you "ride the clutch", one can drive it around and it shifts normally. You just can't let the clutch all the way out or you'll get a trashing, clanking sound.
