3.4 swap getting started

so, I've read alot of your post out there.and am planning on putting the 3.4L with supercharger into my 89 4runner.I just recieved the motor and all the goodies yesterday, and realized the motor they sent me was originally coupled to an automatic transmission.
One thing I noticed when reading all your post was that you guys are having alot more issues trying to convert all the wiring from and auto setup to the manual. should i just send everything back to skip that hassle or what.

auto to manual from what I could tell would require a manual ECm and either replacing, or repinning the harness.

I think that I am going this route as well. I am looking more into repinning the harness and finding an manual ecm as of now.

I have heard that the 98+ ecm uses the same plug for auto and manual just pinned differently, I used a 1996 auto harness and ecm in my 1990 runner with a 5speed, I just have a code for the transmission solenoids. I am going to try using resistors or my 3.0 vsv's and wire them to the computer so it thinks the solenoids are there. I have only put 200 miles on mine but so far the only problem I have is the check engine light.

I am also very interested how this turns out. I might go this route instead of getting a newer runner in the future.

well, the main thing is I already waited 4 months to get the motor and all the goodies.
and on my invoice it clearly states that i ordered a motor and everything from a vehicle with a 5 speed. its missing the flywheel, they sent an automatic ecm and I already have my 4runner prepped for the manual wire harness. chances are I might have to wait another 4 months to get another motor if I send this one back.
Not sure what I should do.I've been itching to get the project going, but have waited so long already. I might as well wait a little longer to get the right parts. the supercharger I got is in great shape,it the second gen one. Its going to be sweet.
