Ok, I hope I didn't mess up. i installed the clutch in neutral today and I used the alignment tool. When braking the bolts around the pressure plate loose, the entire flywheel turned with me. When I tightened the bolt's the flywheel also turned. Will this cause a problem when lining the tranny back up?

 

It shouldnt be. You might have a little touble lining the splines up but nothing can be damaged..

when you go to line the trans back up, just put it in 1st gear, and wiggle the drive shaft as your mating the trans to the motor, and everything should lock in fine

Exactly. With the gear box removed neutral and in gear don't really apply.

As long as the flywheel bolts are torqued correctly it'll be fine.
