Can you even get any of the bolts started? Are there dowel pins (short tubes or pegs about the size of a bolt) on the mating surface of the engine or trans? If so make sure they are fitting into holes in the other part. On some engines, frankly, the easiest way to get things aligned is to get some extra bolts, cut the heads off, bevel the cut ends, and use them as guide pins.

Sometimes you have to get the motor mounts and trans mounts pretty loose and have one person wiggle the engine around while the other lies underneath and moves the trans. On the last engine swap I did, one of us had to use a two by four as a pry bar to move the engine around!

If you can get the bolts in but just can't slide the parts together, make sure there's nothing caught between them. Also try rotating the engine or trans by hand, maybe the shaft isn't really engaging as well as you think.

Make sure there are no bolts from the starter to the bell housing. I am 90% sure that starter has to be removed to separate the housing.

I am 10% sure I am wrong.

The starter doesnt need to be removed, but its bolts do. IIRC at least one bolt that secures the starter goes through the tranny bellhousing into the motor.
