Grinding from Clutch Housing

I need help trying to diagnose what this grinding sound is. I have a 90 4runner w/ 3.0 manual. My rear diff exploded (which I didnt figure out until after replacing the TOB, Pilot Bearing, Clutch, Flywheel, and I'm on transmission #4 now.) Throughout all of this I've had a grinding sound coming from inside where the tranny and clutch meet. Its a constant grind, doesn't change if I have the clutch fully engaged or not, and doesn't change when it starts to drive. Any ideas? Possibly a bad TOB or pilot bearing? Busted master or slave cylinder? Line needs bled? Any help would be appreciated!
