Automatic transmission is hard to shift out of park and doesnt line up right. Help?

hey i just picked up a 1992 automatic 4runner. the guy had a shop put a rebuilt tranny in it and since then when shifting out of park all the gears are very close together and harder then usaul to shift. when your in drive it says your in reverse. its like a linkage or something isnt adjusted right. i took it to a local transmission shop to get an estimate and wanted to charge me $100 just to tell me what the problem was. i was wondering if you could tell me what you think it could be. the shop was saying it could be a linkage or something put on backwards or upside down ect. just wondering what linkages to check or if anyone else has had this problem and knows the solution. im not to worried about the stiffness in shifting but would just like to have everything lining up.
thanks
any help would be great.

There is a rod with a bolt and nut that when loosened allows the rod to adjust longer or shorter. Put the tranny in park, loosen the nut and then put the shift lever to where it shows its in park, then tighten the nut...done. You'll see the rod if you get under the truck, the rod links the bottom of the shifter to the side of the tranny.

No, that sounds like another problem. Get under there and take some pics of the linkage between the shifter bottom and the tranny. Maybe we can spot the problem. It this a 4WD?

Sorry the pic I showed earlier was for the transfer case shifting, the tranny shifter is on the other side.

"A" shows the point where the rod connects to the tranny, sounds like maybe the lever on the side of the tranny is shorter than normal or somewhere in the linkage you have basicly a short throw shifter:
