"Beefing it up" is way too broad of a term. What you do to it will really depend on what you want to do with it, and how much you have to spend.

Put your money into making it reliable first, it IS a 23yr old vehicle still. If you haven't done it yet, do a COMPLETE tuneup and all preventative maintenance and baseline your vehicle so you know it. Just doing all these things should give you a pretty good sense of the vehicle overall, then you can decide if you want to built it and trust it to get you home when you're out in the middle of the desert.

Cool. Like Robert M said, what do you envision doing with it? Mall crawler, capable daily driver, overlanding and/or trail rig. Beefing up can mean so many things though what comes to mind is trail armor. Check out a bunch of 2nd gen build threads to get ideas or to spark your own ideas. Completely agree with what highonpottery said too, top of the list.

Well, with the limited info that's been posted, I would start by doing all the basics of a tune up and changing all the fluids and fixing any leaks to make sure its running in top shape. That would include spark plugs & wires, distributor cap & rotor, oil, trans, transfer case, differentials, brake and power steering fluids, After all that, Then start looking at suspension and brake components. Shocks, springs, brake pads & rotors, drums & shoes, and all bushings.
The more info you give us, the better we can help steer you in the right direction for any modifications that you might want to do.
^^Those 2 beat me to it while I was typing

Make it safe and reliable. What you plan on doing with truck that it need "built"? I got a smoking deal on rims from a fellow toyota owner who took some air with his toyota and buckled the frame.
Post a pic of your 4 Runner. Sometimes a fresh splash of paint will make a satisfying improvement of appearance,
