Okay so some positive news with the wires. My pin out diagram has started seeing as I know what the connectors are. Now I still need to grab some parts off of a Tacoma but here is how the pin out diagram looks as of now.

Now to start doing this till I have tried it cause I don't know for sure if this is going to work. I may have to fix some things once everything is all together and I'm trying to start it. But I will edit the corrections in.

Decided to not get headers. For this engine swap to me its a little extra for right now. Down the road when I have "extra" money I can spend it on there, but decided not to go that route. Been checking every junk yard from here to Denver looking for a Tacoma I can strip parts from and it's not going to well. So it has really stalled my build.

if i remember correctly the alternator harness from the 3.4 plugged into the taco's fuse box, which you don't have anymore. if the 3.0's alt harness is still in the 4runner, it's already wired into your fusebox, so the easiest thing to do is leave it there and adapt it to fit your 3.4 alt. on mine i got lucky and was able to plug the 3.0's directly into the 3.4 alt without any modifications, but some years use a different shaped plug, so you may have to splice on the plug from the 3.4 alt harness.

the b/w wire on my 3.4 alt harness was the starter wire, which had to be spliced into the fusebox or somewhere else in the same circuit. i believe elvota sent his from the starter through the firewall and wired it into the sta pin on his ecu? i spliced into the fusebox, but i think elvota's solution would have been easier if that's what he did.

also, for my 1995 manual to 2000 manual conversion, everything went through the ik2 and e5(plugs directly into the ecu). never had to deal with any other connector's from the taco. i took off the ih1 and ih2 and pinned in the ik2 dash-side connector in their place. about eight wires from the ih1 and ih2 had to spliced into the e5, because they had male tabs instead of female or vice-versa. with all of the jumping around that toyota does with their wiring, i can't say yours will be the same.

That does help. As far as I have found the IH2 is mainly getting plugged into the IK2 plug and the IH1 goes to the E5. I don't have the E5 and E6 plugs to go into my ECU so I can't splice those as of yet. As for the altenator splicing I think mine will plug dirrectly in. When I checked they matched. So that is good to know. The B-W wire goes to the sta on the ECU but where does the other end go? Cause it was in the same bundle and the altenator. Thanks Screamer76

the b/w wire goes from the starter to the sta. alternately, you could run it from the starter to the b/w wire that comes out of the starter relay in your fusebox. however, i believe the easiest way is starter to sta. i remember thinking after i did mine that i should have just done it that way.

Ok that makes sense. I keep forgetting that the Tacoma had its fuse box on the other side. Sweet. Thanks for the help. I may have found the missing parts in Denver so I will call "Yoda" Jim tomorrow and see what he has at his yard. If all goes well I will be in the garage a little this weekend.

Edit: "Yoda Jim is overpriced, so decided against getting parts from him.

Alright got home and got busy-ish. Took out the 3.4 alternator wires to the battery. moved the B-W starter line to the firewall with the others. Put in the 3.0 alt. harness.

By the way is this part of the harness needed?

Then I re-attached the stock exhaust manifolds. Going to have my friend take care of that for me. Then I put on the 3.0 A/C lines, put a little form in place gasket sealer on.

QUESTIONS:
The coolant drain on the passenger side of the block do i cap that off?
OBD2 harness... I read I need it. Why? Where is it? What does it do?
I'm shopping around all the junk yards, is there a difference between a 99 ignition control module and a 2001 ignition control module?
Do I need an air flow meter?

no. the bolt head is the drain plug. the tube is just the spout.

all vehicles manufactured from 96 on have to be obd2 compliant. it is a diagnostic port that is located on or under the dash on the driver's side. when you go through emissions here, they just hook their computer up to that port to see if any codes come up( check engine light )instead of probing the tailpipe. you can get your own scanner fairly cheap, and i believe you can take the port from any year, make or model from 96 up.

can't help you there. the local dealer should be able to tell you.

you need a mass air flow sensor. it is in the top of the intake tube right after the airbox, and plugs into the same part of the harness as the igniter.

Well thank you Screamer76 That clears up a few things. And the harness that come off of the 3.0 Do I need that its in the last photo up a post or 2. I looks to have some little sensor or something a ground and one end that goes to the positive battery terminal.

I don't recognize the wire, but sometimes Toyota has wires in their harness that don't go anywhere. They may have been for options or features that weren't available or necessary. See if you can trace their functions through the FSM or wiring diagram before hooking anything up.

Okay found a guy with 2 4runners in Denver that is parting them out. They are automatics. Are the ECUs the same as manual? The 4Runners are 2000 and 2002, will those difference of years matter for my 2001 Tacoma engine? Which is better to pull parts from 00 or 02? Thanks guys, hoping this will work out so I can finish up my swap!

Someone else may give you more details but the short answer is ecu will be different for manual/autos.

Thanks DNTSDAD, but I am not looking for the computer. I already have the ECU from the original donor vehicle that matches the engine and harness. I am aware there are differences between the 2 ECUS but I was wondering about the E5 and E6 connectors to the ECUs. The parts I do need are.
E5 Connector PN#90980-11638
E6 Connector PN#90980-11637

Both of these go into the ECU, If possible the have the wires sticking out of the connector so I can splice my body harness to it.

OBD2 harness
Ignition Control Module
ADD actuator
Air fuel ratio bank 1 sensor 1
Vehicle pressure sensor
VSV (pressure switching valve)
Mass air flow meter
Detection switch for To transfer 4wd & transfer L4 position

Anyone know? Going up to Denver tomorrow afternoon to pull parts from. Should at least get the ignition control module, radiator, E5 and E6 of they match, air flow meter, a VSV, maybe a high pressure power steering line (as the one Cadman sent got lost somewhere here in Colorado), EVAP canister if its cheap. I guess I will have to take out the ECU to match the plugs up.
Does anyone have a pic of the OBD2 scanner plug and where it is so I can pull it from one of these donor 4runners. It's the only part I haven't seen at all before. Thanks
