86 pickup exhaust

I have an 86 toyota pickup, 22r auto trans, that I am installing a header on. My question is ca I do away with the tubing( emmisions?) that connects to the pipe going to the intake? What is this for and will it make truck run rough? Also which end of the studs should be threaded into the head?(long portion or short) Thanks for your help

As to the Emission parts that depends on your state and what is legal for inspection if the truck is to be street legal.

The short threaded end most often goes in first
