This probably won't be the full solution to all of your problems, but here's my shot at your problem. First, and this will sound crazy, but take a good old roll of aluminum foil and start wrapping all of your plug wires with it. Make sure that all the foil is connected to a good ground. Be careful, as a charge may build up on the foil if you don't ground well enough.
After you've covered them all in foil, try your radio out again. If you see a significant difference, you will want to find some "EMI shielding tape" as a more permanent solution. I'm not sure where the best place to find this would be, but Mouser.com will probably have it. I believe 3M is one of the largest manufacturers, but there are probably others. You can probably get someone on the phone from Mouser and have them make a recommendation about a product that is heat, oil, and chemical resistant.
You might also want to find a good braid material and bond all of your doors and trunk to the body. This will help shield out unwanted RF energy from the vehicle as well. Good luck!

Good ideas. Mine seemed to be better on the last trip, but it is still abit noisy, it breaks through the squelch when I'm throttling.
I haven't had the time or resources to get into it.
Let me know how the noise filter works out, Yota4Runner.
