Depth could be a concern but it's the speaker mounting holes that could be a bigger problem.
The 6.5" components (Polk) that i tried didn't line up..the holes were spaced more like 6".
So then i tried 6.75" components but the body (magnet side) was too wide to fit the stupid factory adapter and the mounting holes still didn't line up! I could have trimmed the factory adapter but then depth might have been a problem.
(The OEM speakers have a 1/2" thick ring that moves them away from the door).
I ended up making my own "ring" adapters to mount the 6.5" components.
Whenever i finish installing everything, i'll have a picture heavy write-up.
It would still be nice to know what after market components will fit (front doors) without any modifying. All the websites that tell you what fits is wrong.

there are TONS of speakers that you can throw into a taco\3rd gen
BUT very few of them will fit with an adaptor so modifcation is usually needed.
What i did is I cut apart the old speaker, saving the ring that attaches to the mount on the door. Than I lined up the new speaker with the piece from the OEM speaker and drilled holes. I sealed them together with a generous helping of silicone. After Letting the silicone dry for awhile the speakers went in no problem.
this is with my 2000 Taco, but you will run into the same issues with your 4runner. I had to drill holes for the tweeters and used the included flush swivel mount.
I have Alpine Type-R's BTW

these should really help make your install smooth. There are 1000 places to throw the crossovers..i put mine under the kick panels.

Search under speakers and you will find a ton of write ups and pictures. I made my own adapters with MDF...real easy. I also have a write up about installing 6.5" components in the rear doors of a 3rd generation 4runner. If you want any picts just PM me. I used 6.5 inch Focals in front and rear and they sound awesome...such good bass response, I decided not to put in a subwoofer...and I already ran the wires for it.

I really considered doing what you/RockSlide did..in fact, he had the ONLY thread i could find that was worth getting ideas from. Nice job.
I chose to make ring adapters instead because i wanted a super clean/flush install with the speakers mounted away from the factory adapter. I also wanted the rings to serve as a dual purpose; helping to reverberate sound.
I still have a lot to do but so far i'm happy with the way my install is going.
