Checked the relay box
It's all clean, no rust or corrosion, no burn marks, everything is connected.
Rear Window Down
Pin 5 and 6 no click, no movement
Pin 11 and 12 click, but no movement
For all test above the rear window was locked. I am going to go back through and check all the switches and such again.

Back Door Lock Detection Switch
No continuity, I think I missed this last time around or was checking the wrong switch.
Is there a way to work around this momentarily to I can find out if it is the problem?

Back Door Lock Detection Switch Bypass
Remove connector from cover top switch.
DMM set to resistance,
One probe to Pin 2 (blue wire with red stripe)
Other probe to chassis ground, (on side panel column near roll-bar)
Resistance with door lock UP should be open / high
R with door lock down should be low (zero).
Also IF door lock detect switch is working right, back door light should come on when ignition is on, and tailgate is unlocked.
Also need to check other inputs to relay logic:
Resistance of pin 13 (Green with yel stripe) to ground changes between low and high with wiper retracted and wiper in wiping position (I have not verified this. Need others with first-hand experience to chime in)
Resistance of Pin 2 (Red with white stripe) to ground changes between Low and high with glass up or down. (I have not verified this. Need others with first-hand experience to chime in)
To bypass Door Lock Detect Switch to fool module and make it think tailgate is locked, jump terminal 2 (blue wire with red stripe) of cover top switch to ground.
Cover top switch is here:

Rear Lock Bypass
Did this no change. I also tried the key on the tail gate just for fun. Nothing there.
Somewhere in all my fooling around the rear wiper motor decided to stop working. It was working off the console switch but now nothing. Need to check into that too.

Backdoor light
With window down and tailgate locked - No light on the dash
With window down and tailgate unlocked - Warning light of death
So that's working.

Is the Rear Wiper Detection Switch that plugs on the back of the motor wiper motor?
I plugged my meter into it across Pins 1 & 5 and got 0.8 Ohms. According to FSM it should be no continuity in the off position.
I don't currently have a way to turn the wiper on.

We need to know what state (floating or shorted to ground) of the following pins relay logic is looking for in order to say safe to roll window up/down:
Pin 2 Back window Limit switch
Pin 13 wiper retract detect
Need others with first-hand experience to chime in, 'cause as I mentioned I haven' verified this before. No time to do it this week.
Another thing you need to check is: Pin 10. This should have zero resistance to ground. Pin is one with Wht-Blk wire here

Pin 2 Back window Limit switch
Pin 13 wiper retract detect
So we are looking for resistance from Pin 2 to Ground and then Pin 13 to Ground or is this a voltage test?
I'll check Pin 10 here is a sec.

Then Pin 13 to ground when wiper retracted and in wiping position.
One position should be open, the other position one closed (low resistance to ground). This means switch is working at it should.
Good. Pin 10 provides steady power ground to relay module.

Interesting readings here.
Pin 5 glass up - open
Pin 5 glass down - open
That's probably not good. I also checked with the tailgate lock and unlocked
Pin 13 wiper retracted - 0.8
Pin 13 wiper off it's holder (I can't move it much) - 0.8
Pin 13 with the wiper resting a little above it's holder - open
Something wonky with the retraction sensor I'd guess here. I think it's supposed to be open in the retracted position?

Need feedback from others who have actually messed with these switches.

Pin 5 - actuating switch
Sorry again a little slow. What does this mean? Is there a manual switch I can move?
Pin 5 talks to the Back Door Window Lock, Cover Top and a bunch of others?
Pin 13
I tried to figure out how to move this my hand but I am failing. I read in a few threads some folks where able to make this move manually but I am looking at the motor and have no idea where to start. Going to check on FSM to see if that is any help.

Rear Window Lock
Just returned from roaming around on a pre-1937 Route 66 road with the 4Runner.
I noticed (maybe failed to notice before) that after I put all the wiring back the relay clicks when I turn the key in the tailgate. So some slight progress.

Rear Window Motor
Well, trying to be all fancy and such. I tested out the rear window motor. Using the FSM I plugged in the battery and it moved. Halfway through it's cycle I stopped it and tested Pin 13.
Pin 13 - halfway point, 0.8 Ohms
All good so far. I backed it up like in the FSM to the retracted position. Still 0.8 Ohms.
BUT
Now the relay doesn't click at all (11 and 12 to ground) and the key in the back lock doesn't make the relay click either.
Weird.
