The short shaft fits through the diff housing and into the carrier. The short shaft is supported through the carrier bearing on the short shaft side.
If that carrier bearing was bad, your problems would be much greater than a loose shaft. Im wondering if the short shaft has worn. Once play starts it will accelerate wear to the shaft.
Post some pics if you can.

I dont think so... at least on mine the needle bearings in the middle of the crown/pinion is what the short shaft rides on. the carrier bearing isnt a double bearing with 3 sides and 2 sets of BBs. Im not a yota expert but I do work on cars full time. my short shaft is fine; splines look good even at the end where the clip is; I also mic'ed the shaft and saw about .001 difference where the needle bearings run... so the needles bearings are bad along with the side gears.
