I believe all the diagnostics tools available for toyotas are for the OBDII port in the cab. The one under the hood, by the fuse block, is the OBDI port, and I'm not sure there's a plug in tester for it. I may well be wrong on that though.
Everything I see in the FSMs, however, sure seems to point to jumpers and meters for using that test port. Again, I may well be wrong, though.

The OP says his machine is a '99. Apparently it has a proprietary diagnostic plug in addition to its OBD II plug.
I know nothing of this double set-up.
I do, however have a SnapOn MT2500 scanner and associated adaptor plugs that fit the OBD I plugs found next to the under hood fuse blocks on my '87 and my '95 4Runners.
I remember that the '95 ECU will give out more information than the '87 will.
Been awhile since I've needed to scan either one of these trucks, but I remember that on the '95, I was able to read on/off idle TPS readings and set the TPS using the scanner.
The scanner was able to show other things like open/closed loop running status. Many more functions than merely reading set codes.
This scanner and its attachments and software did indeed cost thousands of dollars new, but its nearly obsolete now, and only sought out by nuts like me.

There is the high end tools( $$$$$) the Dealer uses that Can do all kind of interesting things that plug in to the test port under the hood my 2000 3.4 has the plug
These tools can duplicate and vary sensor signals on non running engines for trouble shooting problems
