Installed new head gasket, now motor sounds horrible. Valve lashing?

I bought a 97 4Runner SR5 with the 5vzfe motor with 160k miles. When I bought it, I knew that 2 of the spark plug holes on the right head (passenger side) needed to be repaired. I pulled the head and took it to a machine shop where they repaired the 2 holes. I reinstalled the head with a new head gasket and done other maintenance like intake gaskets, timing belt, drive belts and so on. When I got it all put back together and started it up, it idled a little rough but when I gave it some gas it sounded like metal on metal under the valve cover. When I let off the throttle the sound goes away. I am under the impression it might be valve lashing/valve clearance. Would changing the head gasket effect the valve clearance? I am going to measure the valve clearance and try to adjust the shims as needed. I have found some info on it but this will be my first time does it. Any ideas? thanks in advance!

I wonder if the seller knew of other, internal, issues and failed to disclose those to you?

I tapped the spark plug hole temporarily and ran it before i pulled head and it sounded good. I did not put a bolt in the scissor gear before I pulled the camshaft. I wonder if I need to pull it and reload the spring. Would a unloaded scissor gear make that bad of a sound?
