Engine bogs down after driving through water

Ive got a 91 4runner with a 22RE and 5Speed.
I was 4wheelin the other day and had driven through quite a few mud puddles, nothing deep, probably 6" or so, splashed water/mud all over the truck, but after I was done with my fun I pulled out onto the road and headed home. This is when I noticed my engine was hesitent while accelerating.
I would get to above 3k rpms and then it would suddenly accelerate like normal. It almost accelerates half as fast below 3k rpms and it does above 3k rpms.
After about 10mins of driving around town the slow acceleration problem goes away and the truck drives normal again..
I also noticed this problem on my way to work today as I drove through a rain puddle and water splashed above the truck so I know it went into the engine bay etc. Once again the slow acceleration problem came back.
Is there too much water getting into my air filter? Ive got a K&N..
Im at a loss for what to check as the problem goes away after driving for 10mins or so, it seems to evaporate the water out of the system or something. Any help or ideas would be appreciated, thanks.

Check your plug wires and grease the boots that go over the spark plug with dielectric grease (sp?) (Keeps the water out)
Better yet replace the wires. and grease the news one up
Also check your disturbutor cap (two screws it comes off) this is another area prong to water. More Dielectric grease and put some in the boots on the cap and the wire going to the coil.
K&N Cone Filters SUCK for offroading. throw it in the trash where it belongs
(Trust me I had one)

I'm having same problem but everything is new and it bogs out when I go threw water can't figure it out can u help
