4x4 ECM in a 2Wheel drive?

I have a 2 wheel drive 93 4runner with a 3vze. I noticed the there was a trans code 65 which was odd because that code would be for a 4x4 trans. when I went to look at the ecm i noticed it was for a 3VZE A/T 4x4. I know the engine had been replaced by the PO. Does anybody know if this could be a problem? shift points etc. and how do i know which computer to replace it with, if needed. different engine and ECM.

Wait....what?! 96 4Runner with a 3VZ? Did you swap in an older motor for some ungodly reason?

Sorry, My bad. Its a 93, and I fixed the problem, found a 93 runner with a 3.0 2wd auto at pick and pull, and what do you know it still had the ECU, Switched them out and my slow idle went away, shifts better, no codes, and more power too.
