hole in 1st gen runner top

I was installing a set of Yakima side loaders to the rear of my 1st gen 4runner canopy and drilled one of the holes wrong. I need to fill it in or at least seal it so that rain cant get in. Any advice on how to seal the hole? I know it was a bad screw up. I measured a number of times and it looked right but something didn't go right when I actually drilled the holes and one side ended up a somewhere between 1/8 and 1/4 in too high. So I re-drilled the hole and now its fairly even. I just need to fill a 5/16th hole through the back of the canopy. It sits underneath the mount so you can only see the bottom end of the hole. I just don't want any water getting in.

A little fiberglass ,sandpaper and paint.Should be pretty easy.

That was what I was thinking. I was just going to re fiberglass the section but I thought I'd ask here first, thanks
