Need some Stereo Gurus!

Installed an after market CD player in my 95 4runner and everything was working great until 2 days ago. I have searched and searched so if this is a repeat I apologize. I have two plugs coming from the back of the radio, a large one and a small one. The small one is for the rear speakers. I have 4 speakers in the back of the truck, two on the side panels and two tweeters in the roof, all of which are factory. The two speakers in the panels quit working but the tweets still play. I took the dash apart and unplugged the small connector, tweeters stopped working, plugged it back, tweeters working again. So, I know the four wires should run 2 back speakers but I have four wires running 4 speakers. Does anyone know if there is a crossover or something in the back that would cause my speakers in the panels to crap out? I figured it had to be a common problem since they both went out and I know the plug on the back of the radio is working properly. Why did both panels go and the tweeters did not? Thanks, but I don't think that is my problem. Mine used to work with the CD or the Tuner and now just the tweets work. They may have never worked but I can turn the radio up much louder than I could before.

Is it even possible that all my rear speakers were working if I just plugged the two harnesses in when I installed my new HU? Maybe the damn things never worked.

You're back speakers have internal amps built in.
You have to replace the speakers with aftermarket ones and you'll be dandy.

What year is your vehicle? You can usually also bypass the oem amps and wire your speaker wire directly to the speakers. Each speaker will have an amp on it that you need to disassemble and run wires directly to the speaker.
