2006 SR5 reliability

Hello!! Well, I finally pulled the trigger and put a 2006 SR5, 2ED auto in the driveway next to my 95 w/ 263k miles.. The 2006 has 88k, which I felt comfortable with considering the history I have had.. Im reading and learning a bit about the Lifetime transmission fluid and would love some more insite.. The only complaint I have is the trans seems to shift a bit rough, both sitting still changing gears and driving down the road.. Whats crazy is my 95 shifts smoother than the 06..

Anyone want to offer some suggestions, pros, cons, experiences, etc to a "new" 4th generation owner? Im real excited, but the trans is bothering me a little..
THANK YOU!!!

2WD I meant, not 2ED.
