That little pipe is plugged on mine, too, with a similar, factory-style plug. I dunno what it is, mebbe just a test port to get vacuum behind the throttle body.
Can't 'really' see what you have in the green box. Just down below that area on the backside of the throttle body is the Throttle Position Sensor. VERY important part. Big plug with several wires attached , going into it.
I MUST say, that is the CLEANEST looking engine compartment I have ever seen on a 3.0.

Here's a couple of shots. My little pipe is not and has not been connected to anything since I have owned this 4runner.
I'll tryi to post another pic in the next reply, re: your green box line.

Grrr. Won't let me post the pic I want. But I finally stood on my head over behind the intake manifold and saw where the end of the vacuum hose you have in your green box goes. This is the TOP hose.
It attaches to the bottom port of some type of sender -- probably a heat/cool sensor of some sort. Then, the TOP port on that sensor connects to the PURGE port of the charcoal fuel evap cannister on the passenger side inner fender.
It's pretty tight quarters behind the intake.
Hope that helps.
