If it is any help, I actually had a little rock get stuck inside my tailgate and it scratched the outer surface of my window one time. I was sure what the hell it was, and unfortunately I ended up taking it to the dealer. They took the tailgate apart only to find that it was a rock stuck back there. Try taking your tailgate cover off and see if you can tell what the problem is.

Maybe try rolling your window all the way down, and look with a flashlight to see if you got a rock or screw in the area of the scratch. Glass scratches are nasty and almost always permanant. Good luck.
