Everything I need from a 00 Runner with 60K miles, shipped for $460. Yay or nay?

My only concern would be that the axle is warped or bent considering the rig had roof damage it seems like it was a rollover and those have a tendency to mess things up like axles. Even with no guarantees of it not being damaged it seems like a very good deal idealistically w/ shipping. You'll never know til you try but I'd get some kind of assurance the axle isn't bent/warped before I slapped down my hard earned money. Definitely use a credit card so you could at least dispute the transaction should you get duped.

I don't think you're going to find a better deal than that. If the axle's warped just do the housing mod on your existing axel housing. You would still be getting a good deal.

I might have to have a wrench-a-thon if I do this. I have never messed with a rear axle before.
I know there is a ton of talent in Phoenix, so I am not too worried. Plus this is not my daily driver...

Yes that is a very good deal, ASSUMEING it has the same ring and pinion as your current front diff.
E-Locker autos had 4.30's and Manuals has 4.10, but most non-elocker autos had 4.10's.
My e-locker had 4.56's to make it even more confuseing.
