2rzfe motor swap

Hello to all! This will be my first post here, I often look here for info as this is a very infromative site. I have a 98 taco that I will be swapping my 260,000 mile 2rz-fe for a 2003 2rz-fe with 36,000. I found the motor out of a wrecked truck. My question is being that it is a long block only swap will there be any issues as far as compatability with my 98 accessories, intake, exhaust etc. Also the donor has an auto and mine is a 5 speed and incase you are wondering im doing this because I just drained a couple gallons of milk shake out of the motor Also I turn wrenches for a living so the "labor" part of it is no issue, thanks-
