I am reviving this old thread because I just sold my 1999 4Runner and replaced with a 2008. Before selling it I removed the ISR mod. I have it now in my garage and I am sure it can find a new home....

same here, had the same problem. I just replaced the master cylinder and got it fixed - quick and easy. It is either the master or the slave, but it is hard to know which one is the culprit.
