1995 Toyota 4Runner 6 cylinder 4WD....
Replaced clutch master and slave cylinder. Vehicle started prior to service,w the assist of a jump (battery bad due to long-term storage). After parts replaced vehicle will not start; takes a jump .. lights bells and windows work ,but will not turn over -completely dead when turning the ignition switch. The party that did the service stated he accidentally pulled a wire from underneath the engine and does not know where it leads to. He thinks that this may be the cause of the starting issue....???

There are two wires that go to the starter motor. One is a large gauge cable from the battery with a ring terminal and it is held on with a nut. The other is the 12V feed from your ignition switch which is a much smaller wire. I am fairly sure your pictured wire is this wire and has been mistakenly slid off the starter motor's spade terminal as your mechanic has indicated. As this is what pulls in the solenoid which connects the battery to the motor, it will crank the engine, without it there is no way to turn over the engine. It has been awhile since I had to muddle with this but if memory serve me well the best thing you can do is remove the front skid plate and then you can peer over the top of the front axle and see the front of the starter motor and were this blasted wire needs to be connected.
It is very tight all around the starter motor with the diff and subframe being in the way of getting a good look at things so the pulling off the skid plate may seem a bit odd but it is the only way to get at the machine screws which fix the starter to the engine and I seem to recall it made getting that connector a bit easier.

I too, Think is is the starter wire. From where you took the picture you can see the top of the starter. (Large black tube with an aluminum endcap with a thing bolt running along the outside of it.) That wire should plug in on the end of the starter.

Absolutely nothing works?
Starter solenoid control wire pulled out will cause NO Crank but will not cause "completely dead".
For that let's start with:
1) Battery tested,
2) Battery posts and connectors cleaned to bare, shiny metal and tight.
3) Bare, shiny metal of battery negative to bare, shiny metal of fender ground.
4) Multi-meter (pls see signature)
