Bad whining noise through speakers will be a ground, make sure all your main grounds at the battery and body are intact and not corroded, Double check your belt tightness for the belt noise.
:edit:
is your pump itself making noise or is it a belt noise, if all this started after the alternator was replaced double check everything you touched

A whining in the speakers that just started with the new alternator is quite possibly a bad diode in the alternator. There is a six-diode bridge in the alternator that converts AC (alternating current, hence the name "alternator") to DC for the 12V system. If one of those diodes is bad, you'll get excess ripple on the DC output and that will cause whining in the radio. I'd consider having the alternator checked.
Depending on how the diode has failed, it could be putting an internal short across the alternator output, greatly increasing the torque needed to turn the alternator, causing belt issues. Sooner or later things will go up in smoke.

Only when listening to AM or FM "radio", but no when CD plays?
Does whining change when RPM changes?
You know that the first-gen 4Runner uses transmission fluid, instead of power steering fluid, right?
